I have seen this issue before myself under Lion and Snow Leopard. I've
done everything from try and kill X11 to uncheck and recheck all the
pasteboard options to kill pboard (I made an assumption that X11 talked to
it in order for the primary OS to know something was on the pasteboard.)
However, nothing would restore the functionality except a reboot. I am
guessing that logging out and back in might fix the problem but my macbook
tends to lock up at the login screen when I log out, so I do a full
reboot.
As another poster mentioned you can use pbcopy and pbpaste if you are at a
point where you can't close everything down to log out/reboot. There's
nothing like having 20 terminal windows open when this copy/pasting
feature dies....
I have not had this issue though since upgrading to Moutain Lion and using
the latest rc XQuartz. Though to be fair I could go weeks under Lion
before this issue cropped up.

I don't know what happened, but copy/paste (either using CMD-C or the
menus) has, in the last few days, stopped working. I can copy from OS X
apps to X11 apps, but not the other way around. Settings in X11 prefs
are:
[x] Enable syncinbg
[x] Update Pasteboard when CLIPBOARD changes
[x] Update CLIPBOARD when Pasteboard changes
[x] Update PRIMARY (middle-click) when Pasteboard changes
[ ] Update Pasteboard immediately when new text is selected
If there are any other settings I should be looking at, please let me
know and I'll post them as well.
Any idea what's wrong here? I need this FAR too often to allow it to not
work.... Is there a work-around? When I had a mickeysoft box, and was
running X in Cygwin to work in my FreeBSD system, I had a pair of Tcl
scripts which passed data between the X11 and windows clipboards...can I
do something similar here (assuming it isn't already done, that is)?
Thanks,
