I've had mixed luck with this as well in the past, I was able to get it to work with Solaris long ago (back when Apple directly supported X) by turning off various extensions like XINERAMA by using -xinerama and others like the keyboard extensions (check the Xserver man page on your Linux box), but I don't think this was ever consistently tested and/or supported by Apple or the XQuartz group, which IMHO is due to incomplete or nonexistent testing on their part (likely in part because Xnest was never part of a shipping XQuartz package).
I've filed bugs on this in the past to no avail, but that was when Apple directly supported X. I strongly encourage you to file a polite but quite insistent bug and have your peers do the same as there really is no reason I can think of why this should not be supported.
