Are they actually gone, or just offscreen? XQuartz has recently grown
a bad habit of repositioning windows at wake (seems to only happen to
windows that have not been manually moved since they were created).
Sometimes it shoves them clear offscreen. There are various ways to
get one back --- sometimes another sleep/wake cycle suffices, but
if it doesn't, try maximizing the window using XQuartz's menu entries.
