FWIW, I'm still successfully using an Emacs that I built in, hm,
2013 looks like (I think that was right after Apple dropped support
for it). Haven't had a need to rebuild it, so I haven't. Still
works fine with XQuartz.
Given the symptoms, I wonder whether you have System Integrity
Protection turned on, and if so whether turning that off fixes it.
Apple's really pretty much dropped the ball in terms of making SIP
work with any third-party code, and I've seen no evidence that they
care about fixing that. (Which is too bad; it would be good to have
if they'd just spend some effort on filing down the sharp edges.)
So I've always just turned it off immediately upon getting a new Mac.
If you don't want to go that far, maybe fooling with the Preferences/
Privacy/Full Disk Access settings would be enough.
Another line of thought: did you reinstall XQuartz after upgrading
the OS? I've generally found that to be necessary even after minor
upgrades, let alone majors.
