Doug,
I reset all my line endings to Unix -- no help. Most of them were
already set this way except for a few stray files. Since others aren't
experiencing this problem, I spent a few hours playing with the text
formatting to see if I could get it to work. Here's what I've
discovered.
If I select all the text in a file and then select Re-Indent Selection
(from the contextual menu), search match text highlighting works fine.
A first for me! If I then manually format the auto-formatted text
(change indenting, etc.), it appears to continue to work fine, i.e. I
can't seem to break it by manually formatting text which was
auto-formatted.
So, it's something in the physical formatting, but I don't know what.
It's going to be a real pain to fix 300+ files, though. I wonder if
there's a batch method to auto-format text files. Changing a file's (or
group of file's) line endings, encoding or file type doesn't do it.

Try setting the line ending explicitly to unix and see if that helps.
