I figured out how to get it working. Before when I was dragging files
into the project I had the "Copy items into destination group's folder
(if needed)" checkbox unchecked. The Destination Subdirectory paths for
Java Resources were to the folder from which I had dragged the files.
To get things to work, I checked that checkbox when adding the files.
In the target group, I dragged the resources from the Bundle Resources
group to the Java Resources group, and the Destination Subdirectory
paths were automatically set correctly.

in the java resources target preferences you'll find pane with left
and right columns
right column defines destination location inside of the jar file (jar
entry full path):
for example you want to put your image into the following location
/org/myproject/myresources/images/foo.png
so you will be able to access it with
myinstance.getClass().getResource("/org/myproject/myresources/images/
foo.png");

in CW you have to set JavaResources source tree (and you can do that
per project, not
globally as in XCode) and that's it, I played little bit with XCode
source trees
but wasn't able to achieve the same effect
