I need to manually check in Xcode project files to our source code

Correct.
Are there any problems with this approach ?
No.
The only thing to be aware of is that the .pbxuser files track per-user
information (like breakpoints, bookmarks, custom executables and
per-project build locations). None are ciritical, but many are quite
useful.
