OK, all it took was to write for help...

If anyone cares, the checkbox I couldn't find was the one on the inspector for the project itself. (I.e., select the project at the top of the Groups & Files list, press cmd-I).

Why couldn't Xcode just tell me that this was what I needed to do when I asked it to refresh the SCM status, rather than just do nothing, saying nothing? Oh well, at least I am back up and running.
