Chris,
Sorry about this annoying bug! It has been reported and will be fixed.
Until a fix is available, you can delete a documentation bookmark by
Control-clicking it (to select it) and then hitting the Delete key.

I have had to resort to:
close Xcode.
navigate to:
~/Library/Preferences/com.apple.Xcode.plist
expand the Root dictionary
expand PBXHelpWindowContentConfiguration
expand DocGroupTreeConfiguration
expand DocBookmarkNames and DocBookmarkNameToPath
select the offending bookmark and click delete
select the offending path and click delete
save the file.
Am I just thick, or is there another way ! ! ! !
