I finally figured it out. In the "Groups & Files" panel, if folder A encloses folder B, and folder A is set to "Absolute Path", but folder B is set to "Relative to Enclosure", then an open selected window of a file in folder B will not compile with the <appl>k command. Everytime I gave a co-worker my project, they would complain that I forgot to make a folder relative. I would change it to relative, and my <appl>k problem would disappear for a while!
