I got sucked into tracking this problem down today. I was finally able
to trace the problem to Xcode choking on a "blank" build setting. It
was getting a blank value back from its internal
"applicationPreferencesBuildSettings" method, and adding that to the
build settings for the target. For some reason this didn't cause any
particular problems unless the project in question had a shell script
phase. Something in the shell script phase code choked on the variable
string "$()" (computed by Xcode).
I was able to fix this (I hope!) by removing the "blank" entry from my
preference file's PBXApplicationwideBuildSettings entry. Basically, it
looked something like this:
<key></key>
<string></string>
I'm not sure how that ended up in there.

They (knock on wood) don't seem to be causing my project a great deal
of damage - they're just inconvenient, mostly.
