That last bit's not true. Xcode will look inside folder references and
index their content. (You can turn this off for a top-level folder
reference by inspecting it and unchecking the "Include in index"
option.)

That is true. Folder references reflect the file system. You need to do
any operations on their contents in the Finder. (Xcode will update its
view of a folder reference's contents when collapse and re-expand it.)
A few more comments below...
If you did create a folder reference, the easiest thing to do is
remove the folder reference and drag the source folder back into the
project. Since you are using ant, make sure not to add any of the
files to any targets.

Xcode won't find .jar files or class files inside frameworks (I'm
talking about real Mac OS X frameworks here). For them, you need to add
the .jar files (or root of the package hierarchy for class files) to
the project. You don't actually need to add these files to any target.
Xcode will automatically index them.
If you're just talking about .jar files, the directions are the same.
Just add them to the project.
The current code completion methodology seems to be that if I've
typed a
variable/method/peice of code before in my project, Xcode will use
that
for code completion next time I try to type it. But, if I try to type
something like "System.out.println" for the first time, Xcode acts
like it
has no clue what this is and won't do any code completion on it
until the
next time I type it.
This should "just work". Is it possible that you've turned off indexing
either in your preferences or for the particular project? The project
settings are the more important thing here as they override the prefs.
Do a "Get Info" on the top item in the Groups & files view and switch
to the "Code Sense" tab to confirm your settings.
3.) How can I make Xcode parse the java.* tree when I do imports?
Currently when I type something like "import java.io.OutputStream",
Xcode
does not do any code completion on this. I'd like it to code
complete as I
type, that way it can show me all my options at java.io.*. Other
IDEs do
this just fine.
Xcode 1.5 doesn't correctly do completion when you're editing import
statements. :(
