Non-native (Jam) targets have a bullseye icon which is the same "target" icon used in Project Builder.
Native targets have a icon that's not a bullseye (for instance, Cocoa application targets have a "A" icon like the one found on the standard .app icon, or bundles have a box-like icon).
For nonnative targets, when selected, the Project -> Update to Native Target command is enabled (although it doesn't always work--see Cocoa-Java .app targets).
