I would file a bug, since (AFAIK) it should work the way you describe.

I have a copy files phase which copies my HTML help into the bundle.
The HTML help has a sub-folder. This folder doesn't get the a or x
bits set on it when doing a deployment build.
Under what situations is INSTALL_MODE_FLAG honored?
(I was under the impression that doing a Deployment build and having
Deployment Post-Processing turned on was enough these days. Is it
necessary to do an xcodebuild install from the command line?)
