If it's feasible, I suggest committing any changes you have on the
command line then dumping the local copy and checking it out again.
I've got keys working fine with xcode but never had to try a password
change, though if keys work at all then that shouldn't matter should
it?
I use SSHKeychain to take care of this stuff for me. Sorry if this was no help.
