I have been having a similar problem under 1.2 and 1.5. I have several
"personal" frameworks
I build with and include in the app. If I rebuild them, XCode loses
them sometimes (even though
the paths are pointing to exactly where the rebuild versions are) and
I have to remove them from the project and then readd them. Very
annoying.

When you add files to a project a sheet drop down. On that sheet there
is a pop up button with the title "Reference Type". Make sure it's not
set to "default", as that is not relative paths - at least not for me.
You would think that it's best to default to relative paths - at least
for regular files in the project (and not frameworks and the like),
