Maybe this is related to what you're seeing?
One very strange thing:
Thunderbird moves every message from Sean directly to my Junk mail
folder for no apparent reason. I can spot them quite easily as those
messages are the only ones that don't have the 'junk mail' icon in that
particular folder...
