For example, I have a bunch of source files I want to move down a level, into a "Sources" folder. If I simply move them, then all the corresponding items turn red in the Xcode project. I would like to be able to have Xcode "look for" these items in the new folder.

Delete them from your project and drag/drop them back in from their new location?
