File a feature request, or use the all-in-one layout.

I think that Interface Builder have something like the functionality you're asking for. If you miniaturize the nib window, all the associated / contained windows hide.
I think that Xcode should (optionally) work this way too. I think I filed a request for something like this in the past, but you should do it too if you're interested - mine is probably buried by the sands of time by now.
