Yes, the per-file flags are meant to be associated with a given target.
In Xcode 1.5 the best way to set these flags is to select the file
reference under the target and set them there (then it is quite clear
which target is being used).

This is not true. Per-file compile options are actually also
per-target, but you will not see a discrepancy unless you close and
reopen the Info window after switching the active target.
Filed as radar://3938015 (although the behavior may well be correct,
the docs might just be wrong on this one).
