It is pretty annoying. Is there a workaround without changing everything to full paths?

If it has to do with ../ style path references, it's fixed in 2.0, broken in 2.1, and should be fixed again soon. Unfortunately the only workaround is to move your project file to the top level of your project directory, then fix up all the file references.
