My project is set to cross-develop using 10.2.8 SDK. However, the target's C Rule is for 4.0, and I can't easily change it (it's a system rule).

It may seem hard, but it's easy.  Try to change it, it offers to make you a new project-specific rule.  Take it up on its offer.  Change that rule to use 3.3.  There, it's set just for that target.

It seems odd that I have to specify the compiler, since the SDK requires something other than 4.0. It's also odd that I have to specify per-target, since the SDK is set per-project. Am I missing something?

Every SDK can be compiled by multiple compilers.  10.2.8 could use 2.95.2, 3.1, or 3.3.  10.3.x and 10.4.x can use either 3.3 or 4.0.  So we don't hardcode compiler / SDK matchups.  We have a known request to supply a range, though, and warn if the compiler is outside that range.
