I discovered that if you Add using the menu, the default is not to copy; if you Add using drag-and-drop, the default is to copy. I've fixed that now; Copy is never the default.

How can I get Xcode to recognize that all of its dependencies have not been satisfied?

The more likely issues is that the added headers were put into the Compile Sources build phase of the target(s) they were added to. You need to open the target, select its Compile Sources build phase, filter on .h in the Detail view, then delete all the headers you find.
