Alright, I've done some further investigation, and I've tracked down my problem specifically:

As soon as I override the C source rule (adding a "C source files using Script" rule to my target), xcodeindex will no longer search the Header Search Paths I have specified for include files. This is using XCode 2 on Tiger.

Is there another way to use a cross-compiler instead of the system GCC that will still index the include files? Or is there a way I can get xcodeindex to honour the Header Search Paths setting even if the C rule has been overridden? This worked correctly in XCode 1.5.
