We have hit similar things and I agree something (likely a few things)
are amuck.

What I believe is happening is that if the project.pbxproj is locked
then Xcode doesn't even allow the creation of the user related files
for that project. So what we do is have developers that are pulling
down the project for the first time checkout the project.pbxproj for
editing, open the project, then close the project, then undo the edit
checkout (we found that project.pbxproj wasn't modified). This appears
to get the user specific aspects of Xcode happier.
