In my conversion to xcode, I debated this one. However, I decided they
did need to be in version control. This allows me to setup the project
the way that I like it setup. If I change machines, delete the workspace
and restore, etc, the project is restored to the way that I want it.

One reason I don't check those files in is I use some projects on multiple machines where I have the same user name, but I don't want to have all the user settings the same. For example, I don't want the project window to be the same size on my 12" PowerBook as on my desktop machine.

Executable settings in particular I would have expected to be in the main project file. This doesn't seem to be covered anywhere in the documentation.
