I quickly gave up on using any sort of "smart" grouping and just set up three "find sets" for each folder or grouping of folders in the source tree: one for source, one for headers, and one for source and headers. Makes for a long drop-down list, and it picks up the occasional file that's been removed from the project but not the source tree, but at least I know it's searching all the files I want it to.
