I don't have much of an answer for your first complaint. However you should know that there indeed are keyboard shortcuts. Try using the down & up arrows to move between differences, and the left and right arrow to 'choose' which version you want.

That's useful to know. I hadn't worked that one out!

One other thing I recently stumbled across (which you may already know about) was that the 'Compare Files..." dialog is expandable. And you can drag files/folders between the different image wells. I just drag my right file icon down to the Merge well & that avoids the whole save dialog.
