Try looking through the build transcript (show it by clicking on the third little icon in the pane in the middle of the build window in Xcode 2.x). Perhaps you have a shell script build phase that's generating files?

If that doesn't reveal anything, try doing a Clean All and rebuild. This fixed a similar problem for me recently. If that fails, trash the entire build directory.
