What changes to the project does it want to save?

Every time I've been working in Xcode and I go to close the project, Xcode asks if I want to Close and Lose Changes or Don't Close. I haven't made any changes to the actual project. I've opened and closed files from the project, moved debugger or log windows, but no changes that actually affect the project.

The project.pbxproj is checked into source control. The .pbxuser and .mode1 files are NOT. So it seems like any changes to my personal project view should be written to my user files, NOT the .pbxproj file. So what is Xcode trying to save in the .pbxproj file? This is really annoying, because every time it asks me if I want to lose changes, I have to stop and think if I really did make any actual project changes. If I've had the project open for more than a day, you can imagine that I won't be able to remember everything I've done in that span.
