Well, we don't know of any mechanism by which Xcode will "append a period to the end of the product name" when upgrading to a native target.
It would be helpful if you'd provide the full build transcript of the native target build. I'd guess that you could just edit the Product Name build setting in the target, but a full build transcript would help us know for sure.
