Chalk it up to User Error -
Turns out we had "/Developer/Headers/FlatCarbon" in our header search
paths (a very old xcode project, clearly) and that is what is causing
the problem. Thanks for forcing me to look into it more closely!

I see this happening from time to time. Usually if you rebuild
the project it gets "fixed". I've also had to tell it to reindex
the project sometimes to get it to find them again.
There is an annoying "bug" in xcode 2.2 that wasn't there
previously in 2.1 - if I do something like Open Quickly and enter
"MacTypes.h" or some Carbon library, it used to open the actual
file I wanted, but now I have to type in something like
<CarbonCore/MacTypes.h> and hope I remember which framework it's
in. This is really annoying and wastes my time. It's odd because
the frameworks and all the files are in the xcode "Open Quickly"
preference area. That area seems to be ignored in xcode 2.2...
Could you write this up at http://bugreporter.apple.com for us? We
don't see that happening here, and didn't touch any Open Quickly
machinery in 2.2 that would have broken this, and have no other
reports. So a detailed step-by-step, perhaps with a sample project
if you could reproduce it in one, would be helpful.
