I too get the same warning if I delete my "Debug" or "Release" directories (ie. the "$TARGET_BUILD_DIR" folders). Xcode creates them anyway, so the second time around I don't see the warning. And I can avoid the warning by not trashing those directories (fine to trash the contents though).
