Looks like copy files phase can do it, but is there any automated way to do this? I mean with the copy files phase, I must specify full path to all files that need to be copied and the destination. What I would really like is similar behavior to what Resources does right now. If I add resources to the source, they will automatically get copied to Resources subdirectory of the bundle. Is there any similar way to copy to any other subdirectory of the bundle?

Have you investigated using "Folder References" to add folders to your project? If you have a folder reference, you can copy the whole folder in a copy files build phase. Check the Xcode User Guide for more information.
