I don't agree with anything you say in this paragraph. In particular,
if the project files are modified, they will show up in the SCM
window / pane (the one you open using Cmd+Shift+V) like all other
modified files - so that comment is at least simply not (or at least
no longer!) true.
I can see why the OP complains about the bug / problem that he
encountered. It should either be difficult to perform a catastrophic
action like this one, or you should be able to undo it.
As a simple fix I wonder if it wouldn't make sense for Xcode to _not_
(at least not in the default configuration) support recursive SCM
operations. You should have to explicitly select all files that you
want to act on, or use a menu item / command where it is made clear
that you're doing a batch action.
Anyway, I do all my SCM operations with a the SCM window / pane, and
I suggest that you take a look at it if you haven't already! It gives
a really good overview over the SCM state of your files, and it makes
it very easy to operate on all files, or just a selection of files -
regardless of if they are project files or source files.
