I second that complaint - it is a pain that project.pbxproj gets touched (but not changed) for CVS. And yes, it's on BugReporter!

touch the project.pbxproj file when it actually changes.

I don't know, but turning off that pref would defeat the purpose of having Xcode remember which windows I had opened when I closed the project.
