Assertion Error updating project

I'm having problems after updating from Xcode 2.2.1 to Xcode 2.4. When
trying to build or clean one of the targets in my project, I get this
error:

Internal error occurred while creating dependency graph: ASSERTION
FAILURE in /SourceCache/DevToolsBase/DevToolsBase-757/pbxcore/SpecificationTypes/XCCompilerSpecification.m:388
(object=<XCCompilerSpecification:0x0e22b430>,
selector=computeDependenciesForInputFile:ofType:variant:architecture:outputDirectory:inTargetBuildContext:):
Assertion failed: [outputs areAllObjectsKindOfClass:[XCDependencyNode
class]]

Unfortunately even a Clean All will trigger this error. I've tried
removing the build folders and the problem persists. Any clues or
ideas would be greatly appreciated as I'm dead in the water short of
reinstalling Xcode 2.2 again (*sigh*, two Xcode releases that have
been problematic for us).
