Very odd.
When things get just a little too strange in Xcode, I will quit it, trash the 'build' folder for the project, then reopen the project.
You can always post a bug report, assuming the problem is reproducible.

In the introduction to my book, I recommend Eclipse for large pure-Java projects. I'm a seasoned Java developer and use Eclipse for many of my own projects. I think Xcode is a wonderful, and often under appreciated, development environment. But it's not a one-size-fits-all solution for everything.
