Logic suggests a simple test:
Powerboox G4 with Xcode + Developer Tools.
Install Xcode + Developer Tools, but don't run it. Then launch the
universal binary as compiled on the Intel-based machine. If the app's
behavior changes, you have a Dev Tools dependency. If behavior doesn't
change, you have a PPC-specific bug. If it's the latter, you may then wish
to debug the PPC version directly on the G4 PB, using the just-installed
Xcode.
You might also want to check that the OS and Xcode versions are the same
across your machines and architectures. You didn't say what version any of
your machines is running, so it could be something version-related.
You can also temporarily remove Dev Tools from an Intel machine. See here:
/Developer/Tools/uninstall-devtools.pl
I recommend a full backup first, in case something goes wrong. Or skip it
if you're the more daring type.
