We interpreted his use of the word "nodes" differently. I took it as the
items under the Smart Group, since the presence or absence of the Smart
Groups has no effect on the presence or absence of any targets or
executables.
Deleting one of these Smart Groups is merely cosmetic. Its deletion
doesn't affect the targets or executables under it in any way. You still
have all the targets or executables you had before.
A deleted Smart Group can also be restored at any time, and its children
automatically reappear under it.
If you've deleted Targets or Executables or whatever, to get it back:
1. Contextual-click any item under Groups and Files.
2. Observe a contextual menu is displayed.
3. The last item is a hierarchical Preferences... item.
4. Move over Preferences...
5. Observe a menu of smart groups appears, some with checkmarks.
6. Choose the unchecked smart group you want to restore.
7. Observe it is restored under Groups and Files, with its children.
8. If desired, drag it up or down to a preferred location.
You can also disable smart groups using this same Preferences...
hierarchical contextual menu. Simply choose one of the checked items,
confirm the dialog, and it goes away.
Tested in Xcode 2.2.1 and 2.4. Probably works in 2.4.1, too.
