I want to use a custom IB palette object in a universal binary program. Should I configure my Xcode project for creating the custom object (and its inspector) to produce universal binaries as well?

Yes, but only if you're going to be using it on multiple architectures or releasing it to developers who might be using it on multiple architectures. If it's only for your own use, then the answer is no.
