Does "open yourproject.xcodeproj" from the terminal work?
Other than that, I am certain that there are a number of freeware
tools which allow you to set the "Bundle Bit" explicitly

I have a handful *.xcodeproj folders that show up as folders in the
finder. They're unstuffed from zip files (in the Finder).
How do I open them in Xcode2 or how do I make them back a bundle?
I tried renaming it to *.xcode which made it a bundle again and let's
Xcode bail while opening it.
