I just upgraded to XCode 3 and am very annoyed with the "poof" effect that happens whenever I remove a breakpoint by dragging it out of the gutter. Is there a preference to disable that, or at least the sound of it ?

I think turning off UI sound effects in System Preferences will stop that (and most other Apple sound effects, except for the beep), but you can also remove the breakpoint in the Breakpoints window and there won't be any animation or sound.
