Despite this being beta software and under NDA, I'm going to respond anyway, as I don't believe this is a bug, since Xcode 3.0 behaves the same way.

Projects themselves auto-save. You can't manually save them, and you can't perform a save-as. Those menu items only apply to modified files inside the project.

All the build directories are located user-available (local).

What's the remedy here?
