I spoke with Jonathan and Adhamh off-list, but for the enlightenment
of the group, there's a bug in Xcode 2.5 and 3.0 that causes file
references to be added as absolute if the project is within a
hierarchy where one of the directory names begins with "Developer".
This would happen, for example, if your project is in "~/Developer".
This bug has been reported to Apple, though I didn't file it myself,
so I don't know the bug number. I haven't checked whether it's fixed
in Xcode 3.1. The workaround is to rename the directory so that it
doesn't begin with "Developer".

Which version of Xcode are you using, and by chance is your project
within a directory hierarchy where one of the directory names
begins with "Developer"?
