Change the "view mode" of your IB document to outline view (seconds buttons in the document toolbar).
Then it's easy to select the line that represents the Edit menu item and to delete it.

Okay, so I have a new default main menu. How can I delete say the "Edit" branch? I can rename it, drag it around, but I just can't seem to get rid of it.

If you make a generic new app in interface builder and then delete the menu, there doesn't appear to be any way to designate a new menu as main. I'm writing a silly little app and the File/etc menus aren't really appropriate for it, so I deleted that entire menu thinking that I could just add a new one.
