This still happens with Xcode 3.1. The problem occurs when I exclude
a .c file from compilation by unchecking the 'compile' box and then
later re-enable it. Xcode doesn't re-enable compilation of the file
from either the keyboard or the menu. However, selecting 'Build All'
always clears the problem. This 'feature' has been around for a long
time. I don't know whether it's the source of your problem.

i've been experiencing that for a long, long time. very frustrating.
i've not yet updated to XCode 3.1 so i do not know if that is fixed.
