I think it's likely that Xcode only tracks dependencies for items
that are directly referenced from the project file (in this case the
top level folder, not the files and folders that it in turn
contains). You might want to check if the problem persists in Xcode
3.0, and if it does, to file an enhancement request. This is
probably a known problem, but every vote counts, and you might
provide a better argument for why this should be supported than what
has been seen in earlier bug reports.
A simple test to confirm this is to touch the enclosing folder (via
the Build->Touch menu item) and see if the problem goes away on a
rebuild.
