Your intermediate build files are probably being kept in a place where they're tossed out on a reboot (/tmp, for example).

Check your Xcode Preferences under the Building tab. Look at the preference for "Place Intermediate Build Files in:" Make sure "With Build Products" is selected.

Personally, I have Xcode set up to place the build files in /tmp so that it forces a clean build from time to time.
