In most of Apple's applications, pressing Command + Alt + F will set
focus on the "main" search field belonging to the window (Mail, Safari

get there by using the same shortcut, so that one does not have to tab
all over the place to get there.
According to these old release notes, such a functionality has been
there: http://developer.apple.com/releasenotes/DeveloperTools/RN-DocumentationXcode2_3/index.html
Am I missing something, or is this just not implemented in Xcode 3?
I usually bring up the documentation window using the keyboard
shortcut Command-Option-? (where ? is Shift-/ on a U.S. keyboard).
When I do that, the search field has focus by default. Your question
prompted me to check... that shortcut gives focus to the search field
even if the window is already open. Neat! :)
